I wonder if maybe Dumbledore wasn't to sure about Snape's loyalty. He told Harry not to worry about Malfoy, yet Dumbledore clearly reveals that he was aware of Malfoy's doings. He pleaded with Snape, that indicates that he knew something was wrong with his associate, yes?
